La Terra è stata attaccata da misteriosi invasori e lo stesso Giappone sembra essere stato distrutto. Il protagonista di Soukyuu No Fafner è tuttavia all’oscuro di tutto e vive pacificamente su un’isola. Un giorno questa viene attaccata da un’invasore e scoprirà che in realtà l’intera isola è una base militare costruita appositamente per fronteggiarli. Il protagonista, messo davanti alla verità, diventerà il pilota di un robot. Il suo compito tuttavia è molto arduo, i nemici sono molto potenti e lo scontro comporta grandi perdite fra i civili. Resistere agli attacchi sembra molto dura, riusciranno a sopravvivere? A quale prezzo? E lui stesso che legami ha con il robot e quali cambiamenti comporterà nel suo corpo il diventarne il pilota?
